The general warning in the Infiniium/VSA product note is that you should not adjust any front panel scope controls while the 89601A VSA SW is running. All oscilloscope functionality should be controlled through the VSA SW.
The procedure to control the oscilloscope is listed in the help system and included below.
Front Panel Scope Control: You can use the Disconnect feature to pause the 89601 and release its control of the Infiniium Series scope. Then you can use the scope independent from 89601. When you go back to the 89601 and start or resume a measurement, the 89601 restores the scope state that was set before you disconnected.
If you are doing cross domain analysis and want to measure the same information in both the time domain and the modulation domain the recommended procedure is to set VSA to single, when the signal is captured the VSA will pause. Disconnect VSA and then "alt-tab" to the oscilloscope display, the capture in VSA is the same as the one captured by the oscilloscope.
