I want to know the differences and acquisition techniques for the analog and digital channels of Mixed Signal Oscilloscope. Is it that we can connect any digital signal to analog channel probe or vice versa. Probing an FPGA output pin directly on digital channel will show me the changing logic levels with time ? Would there be need of FPGA dynamic probe in MSO if I already have it in the Logic Analyzer in correlation with the MSO?

For your last question the answer is no, the MSO analog signals can be imported onto your logic analyzer providing channel availability. You'll only need the FPGA Dynamic probe if you don't have an Agilent LA available.
