Subtract baseline in DSO9254A

There are a couple of questions about measuring by the DSO9254A oscilloscope. 

It is necessary to measure the average value for several thousand pulse signals of this type:
Now the math function is enabled, it is expected until the required number of thousands is reached and manually the oscilloscope stops, then waveform is saved and calculated manually.
It was also found that there is an offset, which means that the baseline is offset below zero. How can this oscilloscope take this into account?
How can I optimize the measurement? Is there an automatic offset subtraction?
