I am assuming that you have option H08 in your PNA. The version of the external pulse application that you show here has been replaced with what we now call the "Integrated Pulse App". One of the reasons that we made that change was precisely because the version you are using did not support remote commands. To be clear, we have always had remote SCPI commands to configure all the pulse hardware and setup pulse measurements (under :SENSe:PULSe) but, the app that you are using did a lot of the computations for you and made the setup far easier and we did not have any SCPI commands to drive the application remotely.
The good news is that you can upgrade your firmware and get access to the new Integrated Pulse app with your existing H08 license. You can download the latest firmware that is supported by your A model PNA from here. For A model PNA's with Windows 7 OS, the latest version of firmware is A.10.65.06. if you download and install that on your PNA, you will have access to the new built-in pulse app which you can access from the front panel by pressing the sweep key and then selecting the Pulse Setup softkey.
