It seems there was no file attached to the private message you sent me. However from this pdf you posted here I believe I see what the problem is. I see that you defined your Thru as 'Custom' male-to-female in the cal kit editing, and in the Cal Wizard you specified the pair of DUT connectors as "Custom male" and "Custom female" for your calibration. But in your cal kit definition you've defined only a male short and male load. To calibrate for the port where the DUT connector is female, it is necessary to have a female reflect (e.g., short) and female match (e.g., load) standard defined. So I believe if you define a female short and add it to your kit's TRL "Reflect" list (to go with the male short already in there), and a female load you add to the "Line/Match" list, you ought to then find you'd be able to perform your desired cal.
