I agree with Julia that we need a better idea of what you mean by phase
difference in this case. Your data are extremely noisy so I would guess
that some kind of filtering is called for. This filtering is implicit in
the FFT method of determining the phase such as Dave Watling posted, so
that may be your best method.
The exercise is complicated by the fact that your samples do not start at
the same time value, but this can be adjusted for by adding the correct
offset to the FFT phase difference. More seriously, the sampling interval
varies by about 5% independently for both signals. This will limit the
accuracy of the FFT method, but perhaps the inaccuracy is minor compared to
the noise level. There are methods of determining an instantaneous phase
difference, but with the noise level and sampling variation I doubt they
would be useful to you.

Hi,
thank you for your answer, but unfortunatelly it doesn't help very much,
because the data are very raw measurement values... I attached two data
files, the (visual determined, see attached Excel Sheet) solution will be
something like delta_x = -50... I assume that I have to do something with
the method of minimizing the sum of the squares of errors (are these the
correct english words?)...
