How to bring the Noise floor to 0 dB in N9038A MXE EMI Receiver. I have tried by switching on the Noise floor extension (NFE) and internal Pre-Amplifier with no correction factors. I got around 6dB at 30MHz and 11dB at 1GHz.

I am assuming that you talking about 0 dBuV.
What do you have the attenuator set to?
What resolution bandwidth are you using?
If you attach a saved state file I will look at it for you.
Best regards,
Mike
