But,
I'm afraid that what your solution does not solve the problem."*RST;*CLS"
are SCPI commands and my device does not conform to this standard. Moreover,
if we perform a clear, the device goes into a initialization process, which
is not acceptable.
But the remaining question is why the EOI works using the PCI card and it
does not work with the E2050A.

Then why do believe EOI was not being asserted? As it is clear from
tests that it does in fact work, I think you have some other problem and
have come to a incorrect assumption as to its nature.
